Does anyone know how the factory stock exhaust system exited the rear of the car. Have seen some that exit over the axel and straight out the back and some that exit behind the quarter panel. Any information or pictures would be appreciated.

Out the back. I went through all my 1966 periodicals and none had exhaust exiting behind the tire under the quarter.

Any information on a convertible does the stock set up run between the floor and the under carriage reinforcing plate (see picture) or outside of the plate

It goes under the plate, that picture is not a 66 either
